Sorry i don't quite understand are you saying that they don't pick up anything at all including your mouse and keyboard and is that where you normally have them plugged in ?

Incorrect PCI Express settings in the Bios
I was trying to have a look at the manual for that motherboard but on their site the manual only shows how to upgrade the BIOS so without having this board or manual I cant say exactly how to sort it but for my motherboard
this was the reason for the non working USB3
in the BIOS under advanced, Onboard device configuration.
PCI Express X16_3 slot (Black) bandwidth [auto]
Allows you to select the PCI Express X16_3 slot bandwidth.
[auto] PCIeX16_3 slot runs at X1 mode for system resources optimization. (PCIeX1_2 will be disabled)
[X4 mode] PCIeX16_3 slot runs at x4 mode for high performance support. (USB3_34,eSATA ports, PCIeX1_1, PCIeX1_2 will be disabled)
[X1 mode] PCIeX16_3 slot runs at X1 mode with all slots enabled. (USB3_34 will be disabled.)
yes they always worked. i updated to the latest bios and they still worked. i put my computer to sleep last night got up in the morning and my keyboard and mouse were not detected. i reinstalled the usb 3.0 driver the mouse and keyboard drivers and firmwares. when i plug the mouse in the light comes on put it doesn't work. when i plug my keyboard in nothing happens. also i checked the bios and the usb 3.0 ports are all enabled
I also updated my BIOS and mine worked even after the first shut down, but after the 2nd it reverted to default settings for some reason. Sorting out the above settings for me worked.
If it is not this and they did work after the BIOS update then the motherboard itself could be dodgy or the update messed things up.
To be honest dude i have no idea how to even get into the PCIe settings in the BIOS. sorry. and no i didn't try to revert to and older BIOS. i update my bios in windows with asus update
Ok on startup keep tapping the Delete button to enter the Bios
Once there im assuming its the same idea in the BIOS
Press top right ADVANCED
Then go into Advanced options
under advanced, Onboard device configuration
You should see the PCI Express X16_3 slot
Settings are as below

Ok different Bios, Just while im looking around, did you check in device manager to see if there any any yellow exclamation marks next to anything?
Click start, type
mmc devmgmt.msc
press enter
If nothing shows up
Try this...
1. Attach your keyboard mouse to the USB ports on the face of the board (i.e. the place where you plug in your case’s front usb ports, attach your stuff there. Also you can use the extension that comes with the board).
2. Uninstall your 3.0 USB software. Do this by going into device manager, scrolling to the bottom and expanding the tree labeled Universal Serial Bus controllers. right click and disable then uninstall each driver labeled USB 3.0
3. Shutdown
4. Unplug everything from rear panel USB, have nothing attached to the rear panel USB ports.
5. Press and hold the CMOS button on the rear panel for 10 seconds to reset the BIOS (your computer should be off)
6. Power on the computer with a fresh BIOS (you can go into the BIOS to save the fresh one if you want)
7. Start up everything (no USB on rear panel yet)
8. Install the software from WIN7 64bit USB3 WIN7 32bit USB3
To sum up everything written around the web about the problem of our mobo:
Whenever you upper usb 3.0 ports stop working (and I say 'whenever', because the solution you have just found is only TEMPORARY, as the problem will come again) you have to do the following, until ASUS releases a serious BIOS for this motherboard without such ridiculous bugs:
1: Turn off your PC
2: Switch off your PSU for about 20-30 secs (maybe more or less, I never counted)
3: Switch PSU/PC back on and your problem is TEMPORARILY solved, until it appears again.
I just checked ASUS ROG website and there has been a new BIOS release. its doesn't say anything about fixing the problem with the description but im going to download it and see. ( http://rog.asus.com/motherboard/extreme/maximus-iv-extreme-z/ )
Will report back soon.
***ok so i updated and it seems to have fixed it. I haven't gotten the problem since.***
